Looks like a regression to me:
-Yakuza is designed around 2 main mechanics: an RPG system (to move the player and let him make choices) and a fighting system. There are a lot of minigames, but they usually are not tied to a specific main mechanic;
-Shenmue is designed around 4 main mechanics: the FREE system (an evolution of the RPG system, used to realistically interact its world using as few GUIs and other abstractions as possible), a time system (which updates its world and events), the VF system (for the fightings) and the QTE system (for the cinematics). There are a lot of minigames too, but they feel natural extensions of the main game because they're usually designed around the FREE system, one way or another.
TL;DR: Shenmue's design is much more complex and its features are still better tied together.
